I honestly don't think this series is taking particularly strange turns, by the standards of a series with a mystery element not even close. We're "only" in chapter 24, which outside of a short-running series would probably be around where you leave the tutorial arc that establishes the world and players, a couple short "everyday life" arcs, and get into the meat of the main plot, so it might still be too early to judge.
It's been established from the start that what the aliens are doing could feasibly be an invasion, as nobody can confirm that they really did save the world from destruction. The general attitude aliens have towards humans could support that, or it could just be a natural outgrowth from aliens being treated like an elite class of citizens with humans willingly kowtowing to them at every turn, covering for them, enabling them, and proactively placing themselves in a servile position. So the overarching objective of aliens is mystery one.
Mystery two is Lily. My favorite crackpot theory is that Lily is responsible for the deaths of Kitami's family, and was shocked out of his complacent attitude where he considers humans to be just lower-class scum, maybe grew self-loathing, and feels responsible for Kitami. Why did Lily shoot every human at the concert venue like it was nothing? Well, Lily is still an alien, maybe his moral awakening only extends to Kitami, but he still considers the rest of humanity to be without value. Sort of like an alien mirror to Nomamoto in a way.
