I forgot about the crystals, I can add those to my working theory that there is a Group 4.

Group 1: Those that actively participated in clearing the dungeon, retain their memory of the dungeon.
Group 2: Those that survived without participating in clearing the dungeon, lose their memory of the dungeon.
Group 3: Those that die in the dungeon, their existence are erased from everyone's minds except Group 1.
Group 4: Those that had their crystal carried by Group 1-2 members, get resurrected and either retain or lose their memory.

I think the female teacher must be someone from a previous Group 1, and have probably been told to not reveal the true workings of the dungeon to any of the students, let alone any of the new students, but she felt she owed the MC enough to attempt to warn him about what it would mean to be in Group 3, where the crystal is destroyed or not carried by Group 1-2.
I'm not seeing anything hinting that people would actually die when using the gate as a security measure normally. Plus, it would be more difficult for it to differentiate between people who were active or not than if they survived or not, or to erase certain people from their mind. Although, you can just write it as magic without actually needing to solve that problem in a story. Tossing some untrained brats into a deadly dungeon on their first day saying they will be safe if they die as a lie sounds like a waste of human resources. Almost encouraging them to not push themselves to survive.

I'm thinking the information we have received so far is true, but missing some details. He probably got his information from an alumni. The "registering" with the gate probably has something to do with them being in a barrier, so they may be able to safely train without going through the gate if they are in the barrier. Which is why they do it first thing. The possibility of the crystals being used to retain the memories if brought back to the gate could be used in high risk training outside the dungeon, and why it wasn't told to the newbies yet may be to not encourage them to pick them up yet to prevent PTSD from potentially gruesome deaths.
