She was growing mold, not microorganisms. They can still use "mold with some special characteristics" even if they unaware that those characteristics caused by some unknown microorganisms.
She said that paper was very detailed, most probably it contains many details how to identify the mold that they require.
P.S. Also, since there were already quite some time after the invention of microscope, as a researcher, she definitely checked with it her "previous works", so she might even recognize the form of bacteria itself.

And said weirdo just happened to have said mold lying around in enough quantities and whatever else is needed of its condition to produce enough quantities of antibiotics to fight a plague.
What is next? Will they happen to have enough logistics lying around to ship the medicine unspoiled?

@nigredo just make sure you call it as your own child, and is aware of the scientific name it has in another (more technologically advanced) universe so you can identify it from a piece of paper about it with said name and pictures drawn using a stronger magnification than you have ever used to observe it.
