If I remember right, her feeling for mc will lead to a big fight with Kuro later
This isn't quite right, but it's close. If anyone is curious about this, here's expanded spoilers:
So Shiro, having nigh-omniscence, foresaw 20,000 years ago glimpses that her "singularity," the thing that would change her for the better (Kaito), was coming to this world. The way it was supposed to go was that Kaito is accidentally summoned as he is in the main timeline, but in the timeline Shiro foresaw, he doesn't have anybody to support him at the beginning like Lilia and the others do. As a result, while he's treated well by the noble in charge of the hero summoning (some random person in the Archlesia empire), they don't really know what to do with him so for the first few months he's increasingly isolated and lonely. Eventually, Shiro takes notice of him and invites him to her domain. From there, he gradually begins to open up, only to her initially but as time passes he starts making more and more connections, much as he does in the actual timeline. While there are many similarities between these timelines, the key difference is that in what Shiro foresaw, she always held the place closest to Kaito's heart as she was the first one he really connected with, and that spot was the thing she valued the most. However, this entire future was thrown off by Kuro meddling with the summoning circle, as well as the fact that it was Lilia who was the noble in charge of the ritual. Obviously, we know that this leads to the series as we know it and Kuro eventually winds up with the number one spot in Kaito's heart that Shiro covets.

All of that is basically the background for the final arc which, to be brief, is essentially a massive battle that's a repeat of the initial war between the Heaven and Demon realms 20,000 years ago except, instead of Kuro fighting against Shiro for her own reasons, it's to give Kaito a chance to confess to her.

Since the chapters are so sparse I don't remember why Shiro is so fond of MC. Like, he's really a normal guy and she's an all powerful god. Is there a reason that was explained that I don't remember?

I think that was in chapter 2, as she did give MC the choice to obtain every power he whises. But MC denied it with "You can't create for what I wish for" to literally a creation god. That's where she started getting her interest in MC.

And yet... Kuro is still the main girl. I'm 99.9995% sure even the Author isn't sure why Kuro is the main girl, when they clearly love the secondary heroines like Shiro, Iris, and Alice so much more

Well yes, but actually no. Manga readers haven't seen the true reason Shiro is so fond of MC yet. But poopoogurdia gave the reason above. It's spoilers, as it's revealed at the end of the final arc of the main story.
