I don't think I've seen a single instance of a positive depiction of organized religion in a Japanese manga

I'm an atheist myself, but after a point it feels a bit repetitive - though, I do feel there's some sense to how people might try to internalize this unstoppable and sudden alien invasion as an act of God, to cope with what's happening

Saihate no Paladin and Sousou no Frieren do a good job with Mass Religon.

Japan both isn't particularly religious, and has a lot of cults, including some that have done terrorist acts. Top that off with Shinzo Abe having been killed to bring attention to the Unification Church and its nonsense, and you have a easy villain to point to in manga.
