There is a thing about Japanese romantic comedy that derives itself entirely from poor communication skills. I think it's actually pretty well built in to Japanese culture not to talk about things directly, but it can be very annoying for me as a westerner to see two characters have a misunderstanding and then just stop talking about it.
He can see that she is misunderstanding, but instead of talking more clearly, he just wonders why she is blushing. They will be flying for hours over the sea together, but they won't discuss it anymore.
