My absolute favorite theme for writing supreme deities, "God as a child". The worlds they create are imperfect because the god is still experimenting, still learning what does and doesn't work for their designs. It allows for more nuance in intent than binary good/evil deity distinctions. It also gives a rationalization for why a given world seems broken as it may be a first draft the deity discarded to move on to a new iteration, leaving the old world intact on a cosmic "shelf" to look back on in the future.
