Why is she saying sorry for not cleaning up his mess at the end? That doesn't make any sense...

It was not "his mess" though, it was "the mess". which I think meant that it was caused by both of them to some extent and the reason she was angry with him was because he didn't clean it up even when he had time for it. which why she's apologizing for not cleaning it up herself the other time around.
