Not holes, dark spots. Dogs have deep ridges inside their mouths.

Add to that the fact that dogs can have pigmentation inside their mouths (gums, tongue and roofs) and that in a couple of breeds that pigmentation usually shows in a pair of dot strips (a dot at each side of the mouth every ridge), and that's the effect.
