not necessarily immortal, but sort of a cyborg, yes. the only thing technically still human about a Nikke is the brain, which can be transferred to a new body so long as it's not destroyed. Additionally, the process of becoming a Nikke is by no means a guarantee that you will even get to retain your memories. Some do, such as Sakura and Ludmilla, but most don't.

It was something done out of necessity, in a desperate bid to prevent humanity’s extinction, with quite literally no other choice.
What remains of humanity has been forced into a single underground city by an invasion of incredibly hostile machines known as Raptures (no, it's not really known yet where they come from). A significant amount of the male population was wiped out trying to hold off the Raptures, leading to the necessity for women to also fight. A standard human is largely incapable of wielding the kind of weapons needed defeat a rapture, which lead to the creation of a process by which the human body can be wholly transformed by special nanomachines called NYMPH to give them the capability to oppose the Raptures. This process also wipes the memory of the individual the vast majority of the time, turning them into a more or less blank slate. Nymph also allows them to suppress pain, emotions, memories, and trauma, as well as sustaining the brain in the event of bodily destruction.
It's one of those "ship of Theseus" situations where only really the brain is still technically human, and even situations where the Nikke is forced to face this really can lead to a complete mental breakdown on her part, requiring a complete mind reset. And what happens when people in high stress situations are forced to live alongside something that looks for all intents and purposes like you but very much isn't? Racism and xenophobia.

For a game which advertises staring at an anime girl's ass the whole time, there's actually a really well put together story, world, lore, and characters. And music. Good god the soundtrack fucking slaps.

This part of NIKKE lore really ticks me off, how they treat Nikkes as mere tools, even deposable trash sometimes and absolutely zero regards for their humanity. I know they only have their brains from when they were human, but isn’t the brain the main human organ that identifies an individual‘s self awareness?

Intelligence is not humanity's strong suit in the Nikke universe, judging by how the military academy for commanders consists of very little combat training and actual practical knowledge and mostly just serves to indoctrinate commanders into thinking they will be the saviors of humanity and nikkes are just disposable tools.

It really says a lot when the player is as successful as he is partially because he treats nikkes like actual people and not just machines

But that don't change the facts that they are ungrateful for the heroic (ass) sacrifice she make to lost most of their humanity and keep those enemies away from they confort zone, it's like she lost her human flesh, destroy her memories of her entire life, lost her free will, his citizenship, her family if they survive don't know nothing about her and will never informed about her experiments (if she suffer, or what they do) or just they never will see her again, all of that nasty human experimentation to make perfect soldiers to make live in a safer place just to avoid to say "thanks you for volunteering to ruin your life and make us survive" instead they get "ahh you ruin my day why can't you repel those invader more quickly, stupid ex-volunteer ex-human product garbage I lost my friends date, I hope you tear appart and throw in the garbage burner still operative"

Those simple details feel make you think something's weird with the story

No offense, but this a lot of assuming from someone who admitted to not having played the game.
As stated by the person you're replying to, the reasons nikkes were created to begin with was because convential human weaponry was not enough to damage the Raptures, so they had to experiment with stronger weapons to even have chance of survival.
Now, the first nikkes created were essentially war-machines powered by a human brain, and had things like gatling-guns instead of arms and so-on, but this lead to "minds switches" were the human brain realized it wasn't in a human body and had a breakdown, which is why modern nikkes look human and still do human things like eat, sleep, and shower even though they technically don't need to. (This also pretty much the games/devs excuse to have sexy human-like cyborgs in the game instead of more functional-looking soldiers, but that's beside the point)

Now, the general nikkephobia by the public is fucking stupid, but there is also small implications here and there is story that this partly because of the Arks central government in order to keep their power via divide and conquer. This also ties into the Arks Outer Rim, which essentially the slums and the people who lives there are treated like dirt by the rest of the Ark.
