I've always hated how Naruto handled the Konoha 11 especially after shippuden, so in that regard, I came up with my own head-canon. Unfortunately, I've no talent for writing so I'll just write down a kind of gist of what happened in my head leading up to the war.
I'll start with how they developed their skills after the time skip:
Team 7
Naruto and Sasuke pretty much stays the same as canon. Sakura, on the other hand, takes kakashi's comment about her being suited for genjutsu and learns more about it, eventually mixing it with her medical knowledge creating immensely vivid hallucinations. Although she primarily uses it as an emergency anesthetic, she uses it to great effect in battle putting enemies in drunken stupor, periodically confusing their motor skills and tampering with their spatial awareness and cognition in key moments and making sure they never get used to it before finishing them off with her monstrous strength. Over time, she will inherit and improve upon Tsunade's medical knowledge on a cellular level and uses it to heal or harm a target.
Team 8
Learning from his loss to Naruto during the Chunin exams, Kiba trained to enhance his other senses especially his auditory and tactile senses, now being able to shift to any of the 5 senses and hone them to their max at any given time. Using his enhanced reflexes, he's able to react faster to stimulus allowing him to immediately switch between senses or tone them down to normal levels should he be exposed to strong stimulus. Additionally, as part of their team dynamics, he trains his taijutsu and honed his hit and run tactics to become more feral at a moment's notice, becoming both fast and unpredictable.
Shino, likewise, continued to hone his use of the kikaichu. Taking cues from Gaara's sand armor, he uses the kikaichu to create a layer of protective barrier on him at all times. Because the bugs only survive for a few hours, they are constantly moving about and thus, makes it difficult to predict when he's using a jutsu and what kind. He's also become semi-immune to genjutsu with the bugs constantly stimulating and correcting his chakra flow. Combining his taijutsu and the property of his bugs, each attack from Shino shaves away the targets chakra and can neutralize most jutsus from the root, sealing them away without the target realizing.
Finally, for Hinata, she resigned herself to train under Kurenai's tutelage and focus on genjutsu as well. By using her Byakugan to extend the range of her genjutsu, she's able to cast AoE illusions at a vast range, usually using it to cover their retreat should they be discovered while tailing or maintain cover until then. As for her taijutsu, while refining those she inherits from her clan, she also develops one of her own and switches to needles and wires as her main weapons. Using her ability to see a target's tenketsu and chakra pathways, she uses the chakra infused needles to disrupt it's flow and hamper or seal their chakra. In an emergency, she uses water needles as projectiles. Known for her advanced chakra control, she eventually learns as well how to infuse the gentle step twin lion fists onto her projectiles and other techniques.
Team 10
While working on their coordination, Asuma notes that each member is weak individually. Foreseeing the need that they may someday be needed to infiltrate enemy bases for intelligence gathering, he began to hone them for scenarios when they are isolated against several opponent and ensure that they never become the weakest link.
Recognizing that Choji could be in danger when held up at a distance, he began to train him in his other nature transformations, earth and fire. Combining these 2, he gains a projectile based jutsu that allows him to shoot earth or fire to a target while maintaining his human bullet tank form. He can also use these to complement his transformations by hardening his skin or by engulfing himself in flames and using the rotation to keep it from damaging him.
As for Ino, she began working on her proficiency with the yamanaka clan techniques, particularly the mind body switch technique, enabling it travel in curved lines. Furthermore, advancing the mind body transmission technique, she learns how to plant part of her consciousness rather than the entirety of it, allowing her to control a target to some degree on a subconscious level through suggestions much like hypnosis without needing to leave her body defenseless.
Lastly, Shikamaru's main weakness is his lack of chakra and physical strength. Basing it off of Shikamaru's intelligence, they work on how Shikamaru can "program" shadows in his vicinity to launch traps he sets up.
Team Guy
Neji realizes his shortcomings after his fight with the Sound 4. Thus, he began to train how to snipe people from afar and make full use of the range of vision his byakugan allows him. Using the eight trigrams vacuum palm as a base, he creates a more compact, more condensed vacuum shell that allows for greater force which can range from concussive to piercing by slightly curling his fingers instead of a fully opened palm and using chakra to mold the shell. Should they be in a situation where they're greatly outnumbered, neji can use this to thin out their numbers before they engage in cqc.
On the other hand, Guy realizes the potential of Rock lee's drunken fist and began to train him in incorporating it without the need for alcohol. He observes lee during his rampages, analyzes the style and teaches it to Lee as soon as he recovers. Soon after, Lee became more efficient in its use and became more unpredictable with his moves. Paired with his speed, it made dodging Lee's strikes near impossible as he weaves in feints behind true strikes.
Last but not the least, Tenten honed her bukijutsu such that she can use anything and everything as a weapon, including her own body even surpassing both Neji and Lee technique-wise. To compensate for her strength which pales in comparison to the 2, she creates a weapon of her own that fits her mastery of weapon, shifting forms as the situation calls for. She also incorporates several fuinjutsu onto her style, launching barrages of weapons mid-strike. Most notably, she sports several tattoos across her body which she uses to store weapons, chakra reserves, and even jutsus earning her the moniker, the "daughter of Hachiman".
The 4th Great Ninja War
Rather than just a 3-day war, I imagine it would've been a long drawn out war. Considering that the beasts were practically nukes, having 3 of the 9 already makes the akatsuki a global threat that the nations ought to take seriously, especially if you consider that each host are considered very skilled ninjas in their own right.
In light of this, the smartest move would've been for the 5 great nations to start working together. The relationship will be largely strained and there'll be a lot of friction between them, but at the very least they will all agree to come to each other's aid should they request it. During the initial years, the 5 nations would refuse to share information, except for the sand village and the leaf village who both recognize the threat the terrorist group poses.
Because of the other nations' arrogance, they were largely unprepared for the group's simultaneous blitzkrieg attack that saw the capture of all but 2 of the remaining hosts. All of the nations suffered huge damages, but most of all, Konoha suffered the most having been completely wiped out by Pain himself. The Konoha 11 managed to survive through sheer dumb luck. They were able to minimize civilian casualties thanks to the information gathered by the combined efforts of team 8 and team 10 who were tasked with intelligence gathering. Team Guy on the other hand was away on a mission escorting a jinchuriki as part of the then premature alliance. Tsunade dies trying to fend off Pain and aiding the wounded. Upon sensing naruto's return, pain retreats in the mean time having been weakened by the attack and fighting tsunade who fought him toe to toe.
Kakashi survives the attack this time, having been revived by Tsunade as a last ditch effort to ensure her replacement. Kakashi takes on the title of Hokage and officially announces a state of emergency for Konoha and requested for the nation to convene once more. Later on, they publicly announce the events that have transpired that day were to be seen as a declaration of war against all 5 great nations. Thus begins the 4th great ninja war.
Martial law was declared on every nation, but they could not smoke out the Akatsuki who kept changing locations. Small skirmishes were sent out using Sasori's puppets. Little did they know that the puppets were less to bring down the nations but more to scatter Zetsu's spores and continue obtaining intelligence and literally plant seeds of discord within them. It will be Konoha and Kirigakure who would first discover this plan because of their sensory ninjas. The Zetsus activate and internal strife ensues.
Amidst the chaos of war, itachi seeks out Orochimaru in secret, in part, to leak information about the akatsuki and to look for his brother as well. He finds Orochimaru's lair in ruins and is ambushed by Kabuto. After obtaining Itachi's knowledge, he himself sought out the Akatsuki and offered to join their ranks.
