Because the MFG system was entirely depend on the feed from Drone like Sudo said (ex-Toudou school racing) which exposed the weakness when the race is finished by less than 3/1000 seconds and the Drone record that Beckenbauer was slightly in front of Kanata due his car is longer. While in reality, Kanata is the winner instead because his car reached the finish line before Beckenbauer.

This will be fixed on next season of MFG with new contenders and new car manufacturer joined in, we only covered the 1st season of this manga like how Initial D have 4-5 story arc (debut of AE86, rebirth of AE86, Sudo+Kogashiwa battle, beginning of Project D and Final of Project D)
