Edited to add: Also it would endanger the mission they're there to accomplish which is to save the rest of the royal family and get them out. If MC goes on a rampage to fight the hero, the Jeneret Kingdom could just off the Emperor and the rest of the royals. It also removes the MC's element of surprise in a covert operation. Plus, even without the hero, the Jeneret Kingdom is occupying the area and can make life chaotic for the rest of the people there.
