Honestly, I'd say it actually was the right thing to do in that situation, not just from a moral standpoint - sometimes backing down before provocation sends the wrong message and creates a precedent that you do not want to follow.
Politically-speaking, the bishop was an absolute moron for using a pawn that participated in what is essentially heresy. Even if he can justify himself from a theological standpoint, his opponents can (and Josef likely will) pummel him badly on the political stage, even if he does not get literally crucified by well-placed or overly-zealous inquisitor.
It was in our history too. The catholic church only recognized the law of god, though lesser clergy tended to be leery of flaunting their disregard of temporal law willy nilly.
