It's not a "herbivore" thing. The guy likes Yachiru but not in that way yet. Remember their relationship up until this point was just friendly at best. Nothing sexual nor intimate happened intentionally before this point. During this scene Seiichiru was hesitant with everything she was doing because while he wanted to help her, he also didn't want to introduce a sexual element to their relationship as he didn't want to take advantage of her initially pure intentions.

Being reduced to tears because someone took advantage of you and used you for their own pleasure without caring about how you felt is natural.

minor clarification (to my understanding) he does have some form of a crush on her atm, but because that crush and the sexual thoughts are intertwined for him he's accidentally repressing both rather than just the sexual thoughts.
