Nezumi was ordered to 'kill everyone'. Kon didn't want to kill the children, and thought Nezumi could fulfill his role and her own role by killing both him and the children, as he had given up fighting her since they lost anyways. It us unsure wether Nezumi told Kon she would kill the children as a lie or not, but Kon definately gave up his life cause he was tired of fighting and fulfilled his other duties either way.

It's more and more clear that murdering the "football kid" really broke Nezumi in the subconscious level no matter the amount of mind manipulation and programming. Ever since that chapter she's been having flashbacks. Maybe it was the first time she was tasked with murdering a child.
Now, what to do with these poor kids. Handing them to the yakuza, especially to fucking Butama of all yakuza groups... As I said previously, my best route would be murdering the whole group, taking the children and raising them in the coutryside with new identities and honest jobs. No more killing. Slow, lovey dovey, peaceful happy life. Midori and her new boyfriend can join too, obviously.
