He still has Time Pendulumgraph and a Magician on the field, so he can destroy Supernova without triggering its effect. Assuming Chako doesn't have something to deal with that before she ends her turn.

Edit: Also, Hyakumen shouldn't have taken battle damage when Supernova destroyed Crystal Clear Wing, because of Gate Zero's Pendulum effect to prevent all damage you would take while you control Z-Arc.
