My guess is that he was transferred or had to move for some other reason, and was glad Shio wouldn't have to leave her friends.
But it might just be my wishful thinking based on tropes and the lack of a stronger reaction from her mom

Yeah, that or probably something like, "I'm so glad that Shio didn't end up with me, because I wouldn't be able to raise her as well as you have" or something along those lines.

Given how this manga is it is highly likely she didn't hear the whole conversation so it's a misunderstanding. This is also based on previous panels of interaction with said dad.

yeah, I guess it's almost obvious that her dad was glad she did not ended up with him because he had to do some major change in his life that would have negatively affected Shio and this is just a misunderstanding due to poor communication, and parents frequently underestimating how much their young children can understand.
