You are not looking from the character's perspective. What you are saying just pure conjectures and you know it most like be true because that's the usual trope. But for the characters in the story, they have no such information. What will happen if the witch REALLY is as bad as the church...

Because there's no proof she wasn't. The fact that the church is a bad guy doesn't prove that the Witch isn't what they claimed her to be. Enemy of your enemy isn't always your friends.
