Good question. I can only gather it is possibly due to kids being very active, so shorts are preferred for boys so they get less dirty than pants or they are just easier to move in. So, it became "shorts" means "young boy".

Otherwise I'd have to think it is like the school bathing suit fetish. Might even be the same. That suit isn't better looking or more useful than a one piece suit, but a symbol of youth.

Another take is that shorts look better on kid characters and are easier to draw than full length pants (can even skip the knees) and it became a strange meme as a result.

Still think about a kid character in a comic that lived in the far north, snowing all the time. He also had shorts, but on top of a pair of leggings.
