Her backstory itself was never really my issue. It's pretty much expected that at some point tragic hero/heroine backstory will become a main plot point for whatever progression is going on. Yuki's a former assassin with a troubled past with a criminal underworld that still exists, and continuing to parcel out that troubled past in ways that matter to the story brought in more characters who knew her when she was an assassin, as well as people who know those people, one of whom is her forgotten younger sister whose backer in attempting to track her down is a singer with mind control powers.
Frankly the ninja schoolmate cursed to turn into a bunny when she uses her ninja powers is the bigger head-tilt for me in this mess, but admittedly it's been a good long while since I remember Hikage first becoming relevant to either side of the plot continuum here.

Basically I agree with a lot of what you're saying, but it's still just irritating as a reader to have things shoehorned into the story because the author either likes that sort of thing, or has no creativity in writing.
