You got the other way around. The manga took the liberty to change quite a few things, while the anime follows the LN. In my opinion, these changes in the manga are the ones that actually make the story good. (I dropped the anime at episode 3.)

It's quite unlikely, since the assassination mission seems to be given directly by the higherup instead of a commission from some unknown client.

If we want to try and insert a plot to this story, it would be that there were in fact magical girls who went rouge in the past, who then lost and were put on trial. Somewhere along the line the law got twisted and became what we now see in this manga.

For a poison found in nature, then yes it would normally be fast-acting to fulfill its role. In a fantasy setting though, we can just say that an alchemist managed to develop a poison with time lag so by the time anyone finds out, the assassin has already left the country.
