Despite how she didn't want to return to Yamashiro, it being there meant there was always a place for her to go back to if she needed it, in a way meaning she was wanted. She was scared that if that was gone so would any connection to Yamashiro. I absolutely loved Yamashiro asking to be friends, one of my favorite moments in the series.

Good points! The fact Yamashiro not only called her by name but also asked to be friends indicate that she does care for her. Most importantly she cares for her as another person instead of "thats just a part of me". It means its genuine affection and not out of duty.

I get it, its scary. Ako has to get rid of any safety nets and take a plunge into a dark unknown future. (Now if only she let bambi burn the insence then she would immediately materialize as her own physical entity. Hell I bet she would even get pregnant after all that!)
