So, who in their sorry mind thought it was ok to test weapons in their own capital city? Seems like baby reasoning to put a weapons test site really far away from any inhabited areas lol, imagine if project manhatan had been done in the middle of washington, together with the tests... genious! Commute time is almost zero!
There was either some serious sabotage going on, or author-kun wasn't thinking straight...

My guess would be it was meant to be launched from some secret base in the capital but failed for one reason or another another. Plus this bomb would even outclass nukes based on the sheer destruction that annihilated everything. (Even nukes will leave rubble or wreckage of some kind outside the center.

It makes no sense that the empire nuked themselves with their ultimate weapon.
My guess is that it was another biological monster able to use magic, and it destroyed them after the change, as MC and the prisoner were pushed to body modification without knowing what they would become it would make sense, the control device failed or the mutant got enraged because they didn't think the experiment would change them into a monster.
Is even possible it was a nuke and they got saboutaged.
Or that other countries joined together in nuking the place with magic after a couple mutants were unleashed on the front, this ia weak theory as the last papers woudl have brought that up, but they stop to the announcement, is unlikely a counter offensive on the capital would have hit back so fast.
Following that as said above with the capital down the other cities of the empire lost direction and got attacked from all sides, the ultimate weapon was their last ace, so they were already on the losing side.
And all because they were killing monsters too good and they ran away to other territories, lose if you do, lose if you don't.
The Ace Combat theory works too, a insane leader self destructing, but is weak, the enemies didn't want to conquer and steal.

So, the empire used their ultimate weapons on themselves? What preceded that? Did they unleash a virus that kept turning people into monsters, lost the conventional battle against it, and thus they decided to put a stop to it this way? That would explain why the former empire's land is still full of monsters, yet no people live there anymore, all the towns having been reduced to scorched ruins or worse.
the way I see it, sounds more likely that they got their hands on a massive power, but it backfired. Something like nuking themselves instead of their foes. But, aside from the crate, there is still a lot of uncertainty.
