I agree that Kiriya not thinking straight here. It's not like his mom is gonna be executed or something. There's only 10 more days until Kiriya supposedly kills Lowen and ends everything. Breaking out his mom right now is a massive risk when he does not even have a way to hide her and himself. Meanwhile, real ally or not, Nephilim definitely has the group in her clutch here.

P/S: The old man is really unnecessarily creepy. It's like the hotter Hisui is, the creepier the old man has to be to balance it out.

Back in chapter 41 the specifically said those that can't benefit anymore from the reeducation efforts are sent for 'graduation'/disposal, their euphemisms for execution. I mean we can hope it's execution because the alternative is physical torture and human experimentation. So yeah unless mom is completely brainwashed into compliance, then once they have 20 defectives (so it is efficient) she's going to be killed.
