Her and Neneko are the only two who weren't at the scene where the naked suicide bomber chick was distracting them which gave them ample opportunity to murder Chief while everyone else was busy. Especially because Kakeru was the only one watching them and he was the one who called everyone over to see the chick leaving the two girls unattended.

It's unlikely to be Neneko because the only reason they are hunting them down to begin with is because they didn't kill her like they were told to. Bonus points because now Kisara has Neneko by herself to hold her hostage against the group.

My guess too, but my logic is different.

I believe a narrative theme of Neo Dead Tube (starts Ch. 57) is being a sequel to the arcs in Dead Tube with subversions. This arc seems to be a sequel of Breaking Kana. In that arc for a while it was heavily hinted that his sister had been corrupted, but in fact was innocent. Contrast that with this arc where Kisara is seemingly innocent, but was in fact corrupted.

Also the fact she looks like a young Mai can't be coincidence.

Just think it's important to note that Kisara has never been mentioned to to be Shinobu's relative, or lover, in any way. I'm not sure where this came from, I have no recollection of writing anything like this, and I have searched my translation files for words like this and found nothing.

She's just a girl that Shinobu has dedicated himself to rescuing.

The traitor is probably Machiya himself. If you notice he basically acted as a side character in this arc. He is not fully involved with the others. And this is probably part of the plan to reach the people on top.
