I think it's because he might be able to see it as something more like... an accident? She's kind of like a child or an alien, who did it not out of malice but out of not understanding. Like the fact she just cheerfully told him about it directly.

That being said she can probably destroy the world at this point so the 'I can fix her' route might even be the safest for him.

I still can't envision an ending where they're both happy though. If he's successful in fixing her she'll probably turn on her creator and destroy the shady weapons people but also die herself (maybe escaping but losing most of 'herself')
orrrr he fails and it's nightmare scenario ending.
