Do remember that just prior to Elrise un-apocalypticting the world, it was in every sense of the word fucked. Basically the only places even remotely safe was human cities and travel between cities was an extremely dangerous thing so people wouldn't be randomly exploring places and trade routes would be strictly followed. Hence, a small rail system only accessing 2 points in unknown territory wouldn't be too hard to hide.

To your point, the rails don't even need to be hidden. Because the world is near apocalyptic nobody would have the means to travel the rails. And even if someone was crazy enough to try, they would just be obliterated by monsters. And if not monsters, those guys who run the train and serve the prophet.

And that's not even considering how the original story may have had more reasons(its been a long while since I read this).
