It should be later in the story why he can didn't get charmed by anyone and explained later... But in the manga they alr spoiled that rpg player have an effect to make makoto didn't feel anything fear/charm at all.

LN gives more detail but basically Sophia and the other high ranked members of other countries/faithss were looking for either strong holy skills, or an A or S skilled user to help strengthen both the faith of their god(dess,) their country, and act as a 'hero' while taking care of threats. Since MC didn't have what most considered strong skills she lost interest after looking at his skills and didn't feel he was worth her time much less a blessing. The more training and perhaps next time comments were to brush him off while making it seem that if he worked hard he might be accepted. Don't remember what her giving him a blessing would do or if there were any restrictions on it (like can only cast a certain number of times, or can cast as much as wants to give blessed a small boost but takes a lot of MP or wears her out for a few days or has a long cooldown period or only to be cast on believers of a certain level.) Basically rather than acting like a true Saintess who cares and tries to help everybody Sophia (and the others who weren't shown,) were headhunting the creme of the crop for political reasons and didn't consider anyone not up to standard worth their time. MC noticed their thinly veiled loss of interest and disregard for his pleas so was rather upset with being cast aside like trash.

This is mentioned later but I think Sophia's country is one of the few that is open to all with no discrimination towards any species while most of the others tend to favor one species with the others treated or abused as second class citizens at best, and at worst eyesores can do anything want to, sometimes including murder, or enslave just because. Some of these countries are human supremacist. This will be relevant later.

Yeah, I really dislike many manga adaptions of isekai light novels, most seem to be low effort. Isn't Makkaren way too big as well? Did they confuse it with the capital city whatever it is called, since they say Sofia lives there
