I would bet that the #1 reason for MCs always remaining virgins is the rating which the manga receives/is going for. Any penetration besides implied means instant R-18, or even X (hentai) depending on how discriptive and focused it is on said penetration. This limits your buyer/marketing bases. Which hurts the likelyhood of succeeding with the manga unless it is done so well to offset it.

I would bet this is the reason as to why there usually is either plot, or Plot, and rarely both to a significant level.
