I read some chapters a few years ago. It's a Japanese manga. Main character is a black-haired or dark haired male teenager.
He has a hidden super power. It's why his mom or parents hate him (?)
He and a lot of other teenagers are on a spaceship heading towards an unknown planet or something. They were sent there to investigate something (?)
There was another girl who is an agent sent by a country's government. She was sent to investigate and keep an eye on other countries agents (?)
There was a killer on board trying to eliminate people (?)

Thanks for the help, guys. Though I'm pretty sure it's not the ones you have listed.

I don't think the people on the spaceship know each other that well. MC is the silent and cautious type. Definitely not the typical shounen. He's more passive.
There isn't a mecha suit or ship for the people onboard either. At least, I don't remember there being any mechs.
