It's because Japan is incredibly xenophobic and values conformity almost to the point of fetishization. Many schools will force kids with naturally blonde or brown hair to dye it black repeatedly. (Basically not letting the roots show, ever.) Enough so that it destroys their hair, not to mention their self-esteem. Some have sued over it, which are the ones that make the news. There's probably dozens, or hundreds, for every one that's sued.
Even foreign children aren't immune if they're going to normal schools. They get a bit less shit about it, but there's still teachers who are just complete and total assholes about hair color. (And skirt lengths, and underwear colors, and...) Girls tend to get it worse than boys, because Japan's also really misogynistic. I love the country and the people overall, but they've got some
serious issues.
New info, but it's atleast explains why her hair is red.
I'm guessing in-universe it's seen as brown, since it was blonde to start with. It's just colored red/pink for us outside viewers.
