That's where I'm confused.

I was under the impression that MC had in fact defeated the boss so the premise that the stampede is occurring because the boss needs defeating is incorrect. Since MC is going from the lowest levels to the top levels I guess it could make sense that the stampede are just monsters running away from him. Except that monsters have been shown previously to be very aggressive about attacking MC and I'm not quite sure how they would know to run away. If they did, MC would stop encountering monsters but that doesn't seem to be the case. Moreover, all his classmates are going from the top levels to the lowest levels so if monsters are fleeing the MC, they should be passing by them. Perhaps the classmates find this convenient and are not questioning the behaviour but I would have expected them to just attack the monsters before they could even keep fleeing. Maybe the stampede is spawning from the entrance of the labyrinth? That's a bit silly.

It's also odd for this event to be triggered when MC and classmates are all in the labyrinth. What are they supposed to do about it?

The only thing I can think of is that either the guard is mistaken from where those monsters are coming from or the writer....screwed up royalty.
As you said, because of where the MC and his classmates are....they should be no chance that enough stray monsters got by them to create a stampede plus the boss has technically been defeated.

@Kireato What I am even more confused about is that Perz and classmates are going from floor 1 to 100, while MC is going from 100 to 1. So they should be wiping all monsters from both sides unless Perz and classmates are using efficiency over floor wipe. It would be funny if the Labyrinth boss is actually Skelly-chan and all he needs to do have him order her to make the monsters go back.
