The reason he's going to school at all is because they felt guilty about turning a child into a weapon, and wanted him to have some semblance of a normal life. As far as Eugenics are concerned, "The Iceblade Magician" is a crippled woman in a wheelchair who was retired. It was also mentioned during his conversation with his mentor that the other highest ranked mages in the nation would have trouble accepting his existence if they knew of it, because commoners don't become mages in this world, which implies that they DON'T know about it. So I think there's plenty of reasons for Eugenics to have been caught off guard that an SS Class ice manipulation mage using the techniques of the Iceblade is still in play. They had no reason to think he existed and every reason to think the Iceblade was off the board.
