"God" even in Shinto belief seems like aanother kind of title (to my knowledge) so it shouldn't even mean anything much.
"kami" denotes deities/spirits/gods. It's only a title when used in a name ie Inari Okami -> Inari no Kami.
The whole point of the joke is that "kami" is translated as "god"
So Eva, in a fantasy equivalent to Germany, that likely has a monotheistic religion that doesn't have to be related to our real world Christianity so stop getting hung up on that, hears it and thinks "God".
