Jheeze why are main character's struggling with the fact that they killed people, or rather murderers who are after other people's lives? I wouldn't even bat an eye, heck I would even be happy. (Ofc, innocent killing is plain awful, but criminals like that should be shown no mercy).

Before they are murderers, they are also humans.
Maybe it's that "humans" part that came as a shock after him thinking all of them were "enemy characters in a game"?
Like, I play FPS and I shoot people to dead in those games, but that doesn't mean I will be able to just kill actual peple in real life without batting an eye.
