My current theory so far is that Kira got involved with some nasty stuff, but had gained knowledge that he didn't want lost. Therefore before dying (I assume he was somehow attacked by some kind of stand that caused his heart attack), he buried himself along with whoever Josuke originally was, so that parts of Kira could merge with Josuke and his knowledge could live on in him even after his death.

I also think that whatever Yotsuyu fed that dog was something that was spawned from Jesus' corpse, following in the power of equivalent exchange that Johnny used to cure his wife and his son.
