I can at least get why he didn't tell the brother or the police, it's because he thinks his punishment is far better than letting him get dealt by police, and I get it, on this manga I'd rather see him get tortured.

Which, is, like...so fuckin stupid.

Because this is development that should've already happened. Sure, he's a high school boy that is learning about life beyond revenge, but he spent years with his killer grandfather and has the thought process of a common shoelace.

It's just bad writing, not even to develop the MC. Her assault literally has no point. The story would be the same regardless of what happened to her. She was just introduced as rape bait because the MFC can't get raped despite literally almost having that happen at least three times. It's just really, really bad writing.
