I think their relationship goes something like this:
Para:
Para thought Miki had a thing with Kyou (probably based on her heartbeat), and since Kyou did as well, she paired them. However since Kyou was a herbivore, she thought Miki might end up with the cliché route instead (Zuka). So she made impression to Miki that she aimed Zuka, that way Miki wouldn't think that much about her relationship with Zuka. She might or might not have feeling with Miki romantically.
Kyou:
Kyou at first thought Miki had a thing with him, but he realised that Miki just wanted to make El went back to school and he was a root cause of the problem. Even more he also realised she had a thing with Zuka instead or at least that's how his impression printed when seeing her mood bubbles. So he became even more passive than what it was and tried to stay away from her so he won't get misunderstanding again. He had a thing with Miki.
Miki:
She couldn't read Miki's and Zuka's energy at all, and that might be the reason why she might have a thing with Zuka (but that's the "muh mysterious feeling" cliché that Para wanted to destroy). But her arc didn't show she had a feeling with Zuka though, or at least that's what I see, so it's really confusing. Negative energy was added to Kyou's when she was trying to get closer to him, so that's why she became even more trying to please him. Her classmates might see Miki had a thing with Kyou because of this, or maybe that's what Para caught when seeing their interaction. Para saw her heartbeat getting faster when talking to Kyou, but the real reason was more like Miki didn't know what she should do to please Kyou so her heartbeat was getting faster. She might see Kyou's energy was turned to positive when talking to El (shortly after talking with Miki), but it seems like she was jealous? idk.
We don't know yet about Zuka and El, so I hope this manga wont end abruptly.
