I think the issue is that she is too "simple minded" that he got frustrated and pretty much said "just let her do what she likes"

I may be reading too much into this, but why is Beta so fixated in Epsilon? I mean, I get why Epsilon envies her, but in this instance why was Beta so distracted that she got scared when Alpha interrupted their little moment?

My guess would be that Beta is aware of Epsilon's envy (of Beta's curves) but is not yet mentally mature enough to ignore it. Foreshadows the future (main Manga/WN/LN time period) rivalry between them.
