I still don't get why they treat a guy who was dragged into all this as shit through the entire fucking series.

Probaby because they trained their whole lives and he's some civilian who got a big boost through a loli shadow but still a big nuisance rather than help. Since their organization is mostly military-like they are less likely to tolerate teenage incompetency and since it looks like they are in the middle of inside war there's almost no time to deal with him properly either.
