I know this is a manga, but incest definitely doesn't work. Especially with close relations. Even first cousins is too much and even second cousins is pretty iffy. It's easy to have children with brain problems that also behave erratically, set fires, have major health issues, etc.
See what happened with European and Russian nobility for instance, with hemophilia, etc.
If this were a fantasy or sci-fi story I guess it could be hand-waved with magic or science fixing genetics so recessive genes weren't a problem, but this is a very grounded and near future set scientific manga, so it really feels off.
I also felt that the glasses guy would end up with the drone girl, and that would be the way to pass on the "newtype" DNA. Hell, I was half-expecting the JSDF girl to spontaneously awaken to newtype powers herself.
