Is this just to justify Yuki killing her? "she became the very thing she swore to destroy" type of thing?
Idc that she was good or evil, Yuki was an assassin, she doesn't need this "Robin Hood"esk reasoning for her killing, it's like those romance Mangas where the girl looks super experienced, or actually had a bunch of boyfriends, but in fact she is just so pure and never held hands with someone,

Is that really it? Or have I missed something?

So this is a flashback inside a flashback but she died inside the initial flashback so who exactly is retelling her story from her POV? Also was an entire chapter necessary for a side character we met last chapter and will never see again?

I think it's just there to reinforce that it's a dark place they live and work in, where dark things happen and people rarely have clean hands. Shit happens, basically, to set as a counterweight against the lil' sis's (admittedly spotty) idealism about people and places.

Though it could still turn more towards what you propose, the shame it'd be. The mango already Flanderized her ill-fitting nature all too much to "Aww, she's just sooo pretty!" at every turn, instead of the much more interesting aspects.

It seems like just general world-building. If this is anything more significant then that, given this Manga is actually good at letting Foreshadowing Percolate for a while, and given the story isn't afraid to go to more out-there things and doesn't keep itself perfectly realistic, it's probably foreshadowing that her Brother may appear as a Cyborg Ninja Assassin.
