This theory is a possibility for me too which would make Fuu-chan one of the pawns and explain some of Fuu-chan's more sympathetic behavior.
I also came to this thread to share theories and speculation based on the raws (up to the end of free chapters which is chapter 78 right now) but it's kind of long so I'll put in multiple spoiler boxes.

Spoiler: Spoilers for up to Chapter 78, likely mastermind and almost definite motivation

It appears that Yotsuha was born from an affair between Fuu-chan's dad (Fuu is most likely named Futaba, following the naming scheme of Yotsuha and her brother, but with the surname Futatsugi that leads to her name having 2+2 and being 4 just like Yotsuha) and Yotsuha's cult leader mother Kazuha (her name means either one leaf or number-leaf so she's also in the naming scheme). Fuu-chan's father committed suicide (which is why Fuu-chan has this big reaction in this chapter) right after Yotsuha was taken in by her mother. The news announcement about this can be seen in chapter 40, after which Yotsuha's mother says "I guess I don't need him anymore".

My guess is that Yotsuha's mother decided to take her in in order to blackmail Fuu's father, or as part of a continuous torture campaign akin to what Uichi was going through (Kazuha's shtick is that people are more lovable the more they suffer, because it gives them depth), but because he died she decided to just have fun with her. The first year of middle school, when Yotsuha becomes sick and the mother no longer has access to her and "dies" in a car accident (the circumstances make it unclear if she's really dead), is when the mastermind approaches Rei and Uichi's torture campaign begins.

In the flashbacks when the mastermind talked to Rei, they said they want to get revenge on Uichi, because he killed [censor bar]. Given the timeframe, it basically only makes sense for it to be Yotsuha (with Uichi being used as a proxy) being blamed for killing Fuu-chan's father, and the point of the revenge is for Yotsuha to feel the same thing Fuu (and/or her mother) felt seeing the dad's hanging body. An important point is that the dad, Uichi, and Rei all used the same suicide method.

In chapter 43, Yotsuha mentions having been in contact with Fuu-chan after starting high school and would have most likely told her she was going to go visit Uichi, allowing Fuu-chan to know the timing to have Yotsuha find out (and feel responsible for his death) and be the one to tell Yotsuha about it afterwards.

Spoiler: About alternative mastermind theory

O que torna a teoria da mãe da Fuu mais plausível é que não está muito claro qual é o objetivo final da Fuu após a morte do Uichi. Após a morte do Uichi na linha do tempo original, a Fuu-chan diz que fará o possível para animar a Yotsuha, e em um dos capítulos não traduzidos, depois de passar um dia inteiro tentando animá-la, ela diz que a identidade da Yotsuha está muito ligada a ser o "trevo de quatro folhas do Uichi" e que ela deveria adicionar "melhor amiga da Fuu-chan" como outra parte de sua identidade. Considerando a forma como este mangá é apresentado, é possível que a Fuu seja simplesmente uma sociopata completa e estivesse planejando se voltar contra a Yotsuha depois ou torturá-la através de seus peões enquanto a consolava pessoalmente. A outra opção é que, após se vingar, ela e a Yotsuha fiquem quites e possam simplesmente criar um laço como irmãs (ou algo do tipo) com o trauma compartilhado.

Se a mente por trás de tudo for a mãe dela, então ajudar Yotsuha é um pequeno ato de rebeldia como agente dupla, mas mesmo assim, é praticamente a Fuu-chan quem está executando tudo.

Outro fator que corrobora essa teoria é que, nos flashbacks de Rei, a figura escura do mentor intelectual tem tamanho adulto. No entanto, como isso é basicamente simbólico, é uma pista falsa.

Spoiler: Algumas outras coisas que podem ser relevantes

Quando Yotsuha conta ao irmão, Mitsuha, sobre a viagem no tempo, além de aceitar imediatamente, ele a adverte para não matar ninguém, pois Uichi poderia se sentir mal se alguém fosse morto por sua causa. Acho que isso provavelmente tem a ver com algo que ele vivenciou. O pai dele também morreu alguns anos antes do nascimento de Yotsuha.
No capítulo 77, Yotsuha e Fuu vão ao campo onde Uichi encontrou o trevo de quatro folhas de Yotsuha. Esse campo tem um pequeno santuário, que deve estar relacionado aos poderes de viagem no tempo/realização de desejos do relógio. É possível que, em vez de ser um deus, seja algum tipo de buraco de minhoca da física quântica relacionado à pesquisa do pai de Fuu (um conhecimento sobre isso também explicaria por que Mitsuha não se abalou com a viagem no tempo de Yotsuha, já que ele estava sempre perto de sua mãe e de quem quer que estivesse com ela). A carta que o mentor enviou para Rikka dizia "Eu odeio Yotsuha porque ela roubou meu relógio de pulso", então, se isso não for uma farsa completa, é possível que Fuu também tivesse ou pensasse que poderia ter acesso a métodos semelhantes de viagem no tempo. Ou ela simplesmente descobriu o significado do relógio observando Yotsuha (já li capítulos suficientes por hoje, então não vou verificar se há alguma cena anterior que indique isso agora).

Isso faz muito sentido, além do fato de ela tomar a mesma medicação que Yotsuba, o que demonstra que elas indubitavelmente têm o mesmo problema, tornando um laço sanguíneo ainda mais provável. Além disso, no último capítulo, aparece uma pessoa misteriosa que pode ser a mãe de Fu, uma irmã mais velha ou até mesmo a própria Fu. Acredito que já descobrimos quem é o culpado, mas sem dúvida, Fu tem problemas mentais; ela é uma sociopata.
