So let me try to summarize what the hell is going on.
500 years ago a goddess(aka Alien, aka Maha-san) crash into an island. Ichirouta and Makie become friend with Maha, and I assume Ichirouta fall in love with Maha, creating a triangle love.
When Oonita came, they almost killed the men and raped the women. Using the alien power Ichirouta annihilate Oonita and his army and 'revive' the men and the women, that's why the women can reincarnate while the men can rejuvenated, but Oonita clan was destroyed by Yuuki clan, injuring Makie and Takezou(is it the village chief?).
Maybe what the mens group trying to prevent is Ichirouta trying use the alien power again to conquer the world/japan.
While Makie is trying to prevent Ichirouta from fixing the alien ship, since he died in some sort of accident while repairing the ship. He didn't remember how he died because only copy Ichirouta memories(aka the Guardian) that was used to control the Cursed Tree.

Yoruto(the black hair girl, the "Fallen One") is actually Maha-san, they tease it in chapter 28 page 13.

In a siege battle against the Yuuki clan, Maha-san(Kannon-Hime) was injured by an arrow, that caused Ichirouta went nuts, he can keep Maha's 'body' alive but he can't repair it. To do that he tried to fly the ship which caused the accident.
