A whole bunch of misunderstandings were cleared up in just this chapter. Are they wrapping the story up in a rush?
With how childish and airheaded Luna is, it might be somehow possible that she doesn't even know what sex is in the first place.

With the author's track record of 3-volume works, probably is. There are still some important plot points left to be answered though, coughrandom condom wrappercough so Luna's sexual knowledge, or possible lack of, is still in question.

Some of the flashbacks require Naoto to actually have reliable memories of the events that happened in the past (they're probably not). So if we take some of what happened in this chapter and apply it to what he thought he saw in the flashback, it makes you wonder a bit. Was she smiling gently at the guy at the shrine, or did she have the pissed off fake smile from this chapter on her face? Was she kissing him, or did she grab him by the collar and get in his face?

Flimsy logic, I know. But it does seems like his memories are heavily biased to her being something that she may not of completely been and she was only the sweet and kind girl that he liked.

I guess I was right about the stupid trope of the original "hicky" being a mosquito bite.

We're working on the assumption that she's doing scenario X behind the scenes, without taking into consideration that the author is specifically hiding things so that scenario Y, or scenario Z can be a possibility. We have a Schrödinger's Cat situation here, that's the problem.

Because chapter 4.5, MC completely ignored her the last time she did that and she didn't want him to leave her. She even went and asked the MC about her loud moaning, giving the MC the opportunity to know the reason, but he chicken'd out.

We got confirmed she doesnt has a boyfriend, but MC couldn't ask simply "then who were you talking with?".
A bit noisy, I know, but fair considering the person at the phone (A man? Because she said "HE isn't my boyfriend" instead of using a feminine pronoun or a neutral "that person isn't my boyfriend") was talking shit about him and calling him a freeloader apparently.
Also its a bit sus, that her comment likely discards the women we have met until now. Because -If it got it right- the other girls (pervy with glasses and yandere-looking one) were some of their childhood friends, right?

This would fit with the trope where a previously prim and proper girl gyarufies herself after a dramatic experience (usually among those lines).
