The black-haired girl is a trans woman, born as a physical male. She transitioned between middle school and high school, and when the blonde girl meets her again she instantly accepts her as a woman. We see this in chapter 5 where the black-haired girl says her body is male (♂), but the blonde girl shakes her head and says she's a girl (♀).
Then in chapter 6 she kisses her, because she's into yuri as well.
