It's been a while, so read 'maybe' into whatever I say.

It starts with MC on a train with other exorcist trainees. The train comes under attack, killing most of the trainees. Later on MC is imprisoned under suspicion of being the perpetrator.
Major setting points include the importance of refined silver as an anti-ghost weapon, and the city that produces it; humans are mortal but have an afterlife, unlike exorcists who are the opposite; there's a girl with the gift of magical healing who may be key to increased silver production; souls in damaged bodies can't go to heaven and tend to turn into vicious ghosts.

Is it D.Gray-man by Katsura Hoshino? The story follows Allen Walker, who becomes part of the Black Order, an organization of exorcists. While the specific scenario of a train attack on trainees isn't a central plot point, the series does involve missions where exorcists face deadly ambushes, leading to significant casualties.

Fell off that series years ago because I couldn't stand the wait. Maybe I'll give it another look.
