I'm guessing Reiko found the site of where the third main engine was supposed to be, and all those fragments she picked up were pieces of the housing. The engine was either yanked out somehow, or more likely, was destroyed. Since the element they found is known to cause magical runaway, the shaft was probably made when the engine could have overloaded and exploded.

Just a thought, but the sides of that "crater" were too vertical to be an explosion. So I wonder if drive was intentionally ejected due to some catastrophic malfunction, then once clear, it detonated scattering fragments over the far side of Uni, wuth some making their way to whatever continent the separatist organization held.

Could be both, then; runaway detected, then they tried to safely chuck the engine before it blew. And it exploded above the surface.
