I assume the witches are acting like this because they are tired of being prey. They've been getting persecuted for just being witches and no longer wish to shit back and take it.
But at the same time, their wrath is blinding them and causing them to hurt even their own kind.

Naturally the angry witches are probably just one group/faction to the witches. And there are many sides to them.
Same with the church most likely. Seraut likely has different goals than other members. and there may be some in the church who wish to protect the witches too.

The story has clearly established that just like any human there are different witches. Also perhaps these witches act this way because they are hunted in the first place.
